In the screen where you would normally download another controller config, in the top you can change priority from steam deck to controller. Try it out.

If I run Yuzu in desktop mode by clicking on Yuzu app image, it reads my sd card, it reads my keys on the sd card, and it reads my games on the sd card. Yuzu runs, loads up a game. I have configured controls in yuzu to handheld mode and steam gamepad. The controls do not work at all through so while the games load, I cannot play them this way.

I think I might have found the solution. Turns out there were some extra files in Yuzu's "keys" folder that were not suppossed to be there. All I left was the "prod.keys" file and everything went smooth after that. For some reason, those extra files allowed to install every other DLC except for Byleth. Hope this helps someone with the same issue.
